A Method for Measuring Protein Structure Similarity Based on the Molecular Inner Spatial Density Distribution

A method for the evaluation of structural similarity between protein pairs is proposed, which is based on the spatial density distribution of the molecular main components. The method is completely independent of sequence and fold information. By experiments, the strong density similarity is detected between protein pairs whose structures and functions are very close. It supplies a helpful means to measure protein pairs’ similarity when regular geometrical features from protein’s structure are difficult to draw out as well as sequence similarity is not enough.
